Advantages
There is software that can automate the whole process of submitting your site to many directories, all at once. This can certainly make things easier, as you don't have to go through the motions of finding directories, filling in forms, choosing categories and submitting your site. Especially when you want to submit to a lot of directories these features would come in handy. It's all done for you, simply add your URL, choose a category and submit your site to various directories, all in one go.
Disadvantages
This all sounds very good, but search engines do not like efforts made by website owners to artificially increase the link popularity of their website. Automatically submitting your URL to thouands of directories in a short amount of time would certainly fall under this category and will have a detrimental effect on your website's position in the SERP’s (search engine ranking pages).

Also, this is considered spam by most quality directories and would trigger their anti-spam devices resulting in your site being rejected. The other thing is, you never quite know for sure to what kind of directories your site will be submitted, as the whole process is automated. You can choose a category for your website, but that's about it, everything that comes after that defies your control.

Conclusion
Quality resources always demand manual submission. Automated submissions have a greater chance of rejection. This is why automatic submission and software generated submissions respectively should be avoided.

Manual Directory Submission

Advantages
Submitting your site manually to directories is definately the more natural and better way, as this is the preferred way of most of the quality directories. This is the best approach if you only have a few directories that you want to submit to.
Downside
But if you have a great many directories you want to submit your URL to, then this process can be a long, time consuming and tedious task. Remember, you have to find good, non-reciprocal directories, fill in forms, wait for approval, submit your site and then repeat the whole process again and again for every single entry request. Depending upon the number of directories you are submitting to this can take days or even longer.

Many of the directories these days require email confirmations before listing a website in the directory, which leads to another time consuming task of confirming each and every e-mail that is sent. As if this was not enough, but if you submit to the wrong directory (this could happen to anybody when you are going through hundreds of directories) you could also end up continueously receiving promotional information well after your submission. With so many individual directory submissions chances are much higher that your e-mail address might get passed on, which inevitably leads to spam sooner or later.

Conclusion
Manual directory submission is definately the better choice and should be preferred over comlete automated submission to directories. But would'nt it be nice to have the advantages of both automatic and manual submission types combined, without their disadvantages? This is were manual submission services or semi-automated submission comes into play.
